James, I use the velocity plot feature of PlotSpectra and simply choose the listed Halpha or Hbeta as the center point on the chart settings dialog. I do correct for Heliocentric radial velocity when I process the spectra with ISIS but generally nothing more. PlotSpectra is available here: https://1...

Here is nova sct on the 10th captured with my echelle spectrograph at R = 12000. My attempt at this star on Aug 10th. About as low as I can reach from my location (unless I cut the tops off some of our trees). Aug 2 - Balmer lines have increased significantly!
Here are my spectra so far converted to aprox. flux using AAVSO data.

Was able to get spectra the last two nights (29th and 30th) with my new echelle. Halpha still dropping.

Christian, You are right about the sampling. I am slightly under sampled for some of the orders. To maximize S/N I designed for a sampling just over 2 for 2x2 binning and a 23 um slit but the actual line widths seam to be a bit better than the design goal. Sorry for the delay in reply. On holiday and offline.

Here is a little screen animation that shows the measure operation. The calculate button is not made active until the continuum is defined. Use the left mouse button and click/drag to select regions.
