Hello Valere,

Could you show us a neon file and share a raw 2D spectrum (fits file)?
Then everyone would be able to help you and understand the problem.

As I sent me your data, you may paid attention t the following:
- ccd camera has to be orthogonal to the slit: calibration lines will then be rather vertical;
- binning 1x4 leads to problems due to pixels independant response much more visible if spectra is spreaded on 1 ot 2 lines;.

Perhaps, others readers will have more comments when files are posted.

I know this thread is a bit old but I have been having the same problem with the sudden jumps in the baseline that seems to be occurring intermittently when processing with Iris.
I played around with lots of settings and found that it was the cosmic ray removal that was causing the problem. If I turn it off with the problem spectra the baseline jumps stop.
Different tilt, slant, width of the binning etc made no difference but the cosmic ray tool did.
